Square up the ends with a chisel. After one pass. When you’ve made the first cut for one set of mortises, reset the edge guide for a second cut to make the mortise its full width. Move the router from left to right to avoid making a climb cut. Lay out mortises. Use a pencil and a combination square to outline the four through-mortises in each side piece. Set up the router. Position the router so the bit is flush with one side of the mortise. Attach an edge guide so the router follows the guide lines.
